Just seen your problem, so this may be a little late.
I had the same problem, flat battery and then the fob not functioning after replacing the battery.
I did the same thing as you did with replacing the batteries (2 in my 440). Did you clean the area in the fob that makes contact with the battery? That area in my fob was quite dirty. Also you could try to carefully lever up the 'springs' that support the other side of the batteries. This worked for me, after a couple of minutes of blessing the car.
