I agree; and if the gearbox had been removed I would have asked the garage to replace the clutch plate and release bearing for good insurance and money saved down line.
Whats the cost-£20 for the plate and £15 for the bearing?. Labour hours saved next time, 4 at £40/hour??

Just how do you re align a clutch? The cover sits on dowels or shouldered bolts. The only reason the driven plate is aligned is so the gearbox input shaft can be slipped into the spigot bearing. It has nothing to do with where is sits when the car is driven.
